I have had problems with the seperator also. Several times it didn't switch over to charge the house batteries after starting the engine. If I went back and gave it a good smack, it switched over. SMB Indy also suggested removing the ground wire and reattaching it. Seemed to help at the time, but the problem returned. They recently replaced the seperator, so I hope it is solved.
