One way to be sure. Cut a piece of plastic sheeting large enough to cover the top of the van but trim it so it leaves the penthouse top edge gasket exposed. Use enough masking tape to hold it in...

Just a guess but it looks to me that unless there is a hole or crack on the penthouse top, that you surely would have spotted by now, the water must be leaking in from around the roof hardware for...

Where exactly are you seeing the leaks? Is there anything extra mounted on the roof? Any extra holes through the roof or just the ones for the original hold-downs?
