Well I would definitely rustoleum the heck out of them, especially before you go anywhere near salt water- I used to carry a can of rustoleum in my XJ wheeler and hit any fresh scrapes immediately.

If the new door fits and closes I wouldn't worry about frame damage. Cutting that section behind it out and welding a new one would be tough, but just because you'd have to drop the gas tank to be...
