The 2008 on up calipers and rotors should be a direct replacement for you and fit in your 16 inch wheels.

Later model E250/E350 brakes will fit earlier...

Later model E250/E350 brakes will fit earlier factory 16" wheels and most if not all aftermarket 16" wheels. Not much changed over the years and it is a simple swap that gets you a lot more brake.
