You may not have the roof high enough.....how long/high are your corner prop 2x4's?

It can be quite hard to get the holes aligned although with everything that you have apart it shouldn't be too...

Well, you need 1/4" dia shoulder screws for the stock holes....the pivot bolts are either 2 1/4" or 2 1/2" long I can't remember.....

Are you familiar with the concept of replacing the 1/4-20 bolts with shoulder screws? If you've come this far, you should consider it......shoulder screws will last much longer than the hardware...

There should be a small tab that engages the teeth on the pulley that ratchets when you are tightening. You need to engage the lever, pull the lever slightly to release the tension on the small tab...

you need to release the springs before undoing any of the other crossbar bolts.......

There is a lot of energy in those springs, less energy when the top is up but they are still dangerous.

If the top is fully braced with 2x4's, unfasten one of the lifting blocks for the crossbars on the ceiling, that should allow additional movement of the crossbar.
