If my memory still works... the plastic spacer is held in place with butyl tape also.
(Brain is fried but I'm thinking)
So to get the best protection against any future leaks, replace both sides of the butyl tape.

Honestly it's been a while since I've replaced fixed windows on the vans...
Another (strong) possibility is that they are held on place with urethane. Similar to how a windshield is mounted.

I just had this same issue on my 1998 E350 van early this winter. It was about $200 to get both rear side windows popped out and resealed at a glass shop. I didn't have the time or desire to do it myself. It has been a wet winter so I was glad I had it done the day after I noticed it.

I actually just had the two big windows on the drivers side glass resealed yesterday. Was about $300 for them, too much rain and no place to park this big thing out of the weather.
In the process of tightening the window botls. I broke the drivers rear door window, of course the last glass I was working on.
The glass shop couldnt get the rear window. Apparetelty I have 5 hole windows. But looks like 8 hole windows will work, time to search EBAY and craigslist for matching rear door windows

bummer I have an extra front piece of glass sitting around I wont ever need, but try looking into local salvage yards. waaaaaay cheaper and generally plentiful. just make sure you get the matching tint if applicable. might as well be looking for pop out windows while your at it too if you don't already have them

I need the drivers side rear door window. The current ones do not have the popout. If yours do, I would be interested in both.

Call LKQ Seattle. If they work like they do down here in LA area, they will get your stuff to the local LKQ and all you have to do is call and pick it up.
I ordered the three big rear windows as I sandblasted mine welding and grinding. Just picked em up at the nearest one and they were waiting for me. 95 a piece. They broke one and got me another the same day. I just gotta clean up some butyl.
