You won't be that tall. Most 18 wheelers are 13'6", and most vans are not even 8 feet, a Sprinter high roof is 9.25 feet so you might be as high as 11' at most with the rack and box. Sure there are low bridges out there, so measure your van with the rack/box and keep that number in mind. Bridges are required to have their clearance plainly marked. Low hanging branches are a different story altogether. Always be on the lookout for those in any oversized vehicle.
I have a large Thule cargo box on my E350 & love it. It holds a tone of stuff. We put 3 snowboards with boots plus a lot more in it on snow trips. In summer it holds the inflatable kayak plus vests and more. Never had an issue with the height except parking garages & the like but I couldn't get in those anyways.
A little late to the thread, but no issues with a high roof sprinter with thule racks and a thule hullivator with two SUP boards stacked on top. As 86Scotty stated, you still won't be anywhere near tractor trailer high.
Parking garages are an entirely different matter though!
