I'm guessing the red stuff you referred to is RTV, commonly used as a gasket/sealer with radiator fittings, oil pans, etc. (room temperature vulcanizing silicone II IIRC). Would work but you don't want silicone.
If it's just new metal then why not just paint it? Prep, primer, paint of your choice. I've had good success with most of the Rustoleum or comparable stuff.
Things like POR-15 and Chassis Saver are designed to work on old metal, apparently mechanically. You'd probably need to rough up the stuff really well which is hard to do with little inaccessible bits. Some of the rubberized type stuff might work better in this application.
I've actually had more trouble with mice getting in through holes left by SMB than rust, so check for that while you're under there. Routes up into the pillars were the preferred entry.
