It's not likely that the A/C is not working due to the alternator. It most likely needs to be checked for leaks and...

Not sure why it won't start off of the main batteries now.
But a good rule of thumb with a 6.0L is don't idle it. Especially with the stock EGR setup. I could go into the reasons why you shouldn't...
