Butyl tape and dycor should keep your roof in good shape. Roll out a small ball of butyl tape and then smash it flat around each hole that you drill. Once the bolt is installed, cover it with dycor....

Right now it's just a large (residential, 270 watt) solar panel and roof box... but I'm working on consolidating the two (new (to me) roof box that solar panel can be mounted on top of) to open up...

Why'd you choose to run the 3/4" round bars horizontally across the roof vs. running lengths of unistrut horizontally? Easier to stay with existing hardware/attachment hardware to the round bars?...
