If we look at the Vantageoptics upgrade kit, they are using USA made 2/0 Excelene welding cable
which seems like a bit of overkill but is designed to support 300 amps I guess.

They run a RED conductor from battery + to the B+ on the back of the alternator. The Black ground strap goes from the battery - to the block close to the alternator.

Two things to be concerned about this.

1.) as the link describes you need to fuse any connection directly to the battery +. THIS REALLY IS NOT OPTIONAL IT IS MANDATORY.

2.) This does nothing about supplying your loads through the battery Distribution box that is powered by the alternator or pair of 12 AWG wires. In fact, the alternator in this configuration will try to feed (if it really is 300 amps) through the pair of 12 AWG wires to the battery distribution box. The pair only support 20 amp .

So I would suggest that the only thing that makes sense is to run the RED 2/0 wire to the battery distribution box and forget the fuse. and connect your other loads here as well (like the DC to DC +)

However realize, you don't need these 2/0 wires for a 40 amp DC-DC. The stock wiring is fine if you connect it in the proper place (as described above).
