I did this a few years back on my 1997 E-350 RB. I mainly used a large flat screwdriver and a hammer to get under and pry up the bulk of the filler.
Then I used a wire wheel attachment on an electric drill to clean out any that did not get scrapped out with the screwdriver. This also helped remove any rust and dirt that was remaining. Something like this that is narrow enough to set into the grove.
